I like the Nebraska GenWeb Project at http://www.usgennet.org/usa/ne/state/.
I've also used the Broken Bow homestead records info at http://www.nps.gov/home/historyculture/landrecordsproject.htm
and the nation wide homestead site at the Bureau of Land Managment at http://www.glorecords.blm.gov/.

Nebraska is rich in land history. I encourage everybody researching in the state to check out the land records, both on a county basis and federal, which is why the Bureau of Land Management web site is so helpful. The Custer Co. Historical Society & Museum in Broken Bow, NE is fantastic. I think they have kept years of correspondence, have file drawers of family files, along with books, obituaries, and a multitude of other items. I was there a year ago and spent close to $100 making copies in one too-short afternoon. If you have Custer County ancestry, this place is a must!

The Family History Library has many Nebraska records that are available for research. The films can be loaned to a Family History Center and studied there.

All available Nebraska Federal Census enumerations are available at Ancestry.com. Ancestry.com can be accessed by subscription or in a Family History Center near you.

Check for Nebraska homestead records (digitals) on Footnote.com. If you don't have a subscription, go to your nearest Family History Center to use it free.

I did some research at the Custer County museum two years ago and I agree. They are a wonderful resource. I also appreciate the work of the Jones' in surveying all the Custer County cemeteries and putting the info online on the Nebraska GenWeb site.

I recently did some research at the Wymore Library in Wymore, south of Lincoln. I called ahead and (shame on me, I can't remember her name!) the librarian said she would be open in the afternoon. At that time she was doing story time. When I arrived, she helped me find the microfilm reels for the Odell newspapers I needed. They have a very nice research room and a very nice library. A very good research experience.

I just ran across the Nebraska State Genealogical Society's Tombstone Project. (whew)

It's like Find a Grave for just Nebraska! I actually found several of my ancestors on here, which is surprising because it seems like I'm the only one looking for them. =)

You can even print out a listing of all records for a certain cemetery. Very nice.
